The Sardine Can (awful name) in Vallejo is a favorite of mine.
Perhaps it doesn't hurt that it's less than 5 minutes from my house.
Right on the water on the Napa River the view is pleasant, the people friendly and the food is consistently good.
Not sure if it qualifies as a diner* but it's small and family owned.
Fantastic breakfast/lunch place. Never been there for a dinner.

For the Peninsula, I would put Alpine Inn into that category. Down here on the Central Coast, I would say Rocky Point or maybe Nepenthe.
